It's hard to say without seeing the run, but it's possible if you dropped the scrolls right before the next phase transition, that the scrolls were carried over into the next phase. That would mean they would be at great risk of burning from Tengu's attack, which would explain why only upgrade was left.

Thanks for your reply! I understand it's difficult to say what might have happened without more information. I did drop the scrolls right before I openend the door to the second phase (I was still in the hallway).
FWIW I usually drop them in the room where his first phase takes place. So at least there they are recovered.
I usually drop them in the small room with the stairs, which also works.
After fighting goo, I prefer to drop all the potions and projectiles and wands before going down to floor 6. That way, as long as I have scrolls in my inventory, the scroll holder will spawn in the shop in floor 6. The scroll holder will protect scrolls from fire, so I make sure to buy it. By the time I get to Tengu, my scrolls are already protected and do not need to be dropped before the fight.
It is also useful to avoid getting burned from Tengu in the first place. His smoke walls turn to fire on the squares they are on, then extinguish and move to the next set of squares. By paying attention to this, you can move through the smoke walls without getting burned.
