Starships are just space submarines.
Except for Battlestars those are space aircraft carriers.
On a more serious note for Star Trek i believe the terminology is used because Gene Roddenberry was a naval officer.
Spaceships are submarines that never deal with more than one atmosphere. Always loved that tidbit.
