In my eyes, the problem is that they counter everything. I remember when infested terrans were removed from infestors because "players should not be able to always mass one unit and have it be good in every situation", I think this is the situation we're in with ghosts. Remember that I'm talking about the lategame, I'll agree that roaches are a good counter to ghost openings, but there's a reason why nobody tech switches to roaches in the lategame: they're bad units.
Zerg spellcasters don't really counter ghosts. Fungal interrupts snipe, but still does very little damage and doesn't burn the ghost's energy; it's free to try sniping again when it wears off. Emp is an instant ability so it's much easier to EMP infestors and vipers. I think EMP can actually be cast during an abduct if I'm not mistaken. Neuralling a ghost can really only be done sneakily, and then the infestor is just a scan away from death.
