These aren't "under the radar" per say
Barnes Foundation hosts a lot of great works if you're into French Impressionism (Note that the story of how they got to Philly is kind of shady)
Mütter Museum is also popular for specific people. My med school friends enjoy it. (New director is changing a bunch of stuff though and there is currently a backlash and protest against the new direction.)
Curtis Institute of Music is one of the best classical music conservatories and have trained a lot of well-known soloists in that field. They offer free student recitals throughout the school year.
One of my favorite things to do with friends who are visiting from out of town is take them to the Mütter, but conveniently forget to tell them what kind of museum it is beforehand.
