Linux is a family of open source Unix-like operating systems based on the Linux kernel, an operating system kernel first released on September 17, 1991 by Linus Torvalds. Linux is typically packaged in a Linux distribution (or distro for short).
Distributions include the Linux kernel and supporting system software and libraries, many of which are provided by the GNU Project. Many Linux distributions use the word "Linux" in their name, but the Free Software Foundation uses the name GNU/Linux to emphasize the importance of GNU software, causing some controversy.

flatpak remote-delete --force flathub
flatpak remote-add --if-not-exists flathub https://flathub.org/repo/flathub.flatpakrepo
As for the system/user thing you probably just have the flathub repos installed for both, you might want to remove one of them.
to remove the user:
flatpak remote-delete --user flathub
for system
flatpak remote-delete --system flathub
User just means stuff gets installed as your user inside your homefolder, doesnt require passwords to install, but limited to your user only. System is systemwide, works with all your user accounts on your PC and requires root to install stuff.
If you choose user you'd wanna run the remote-add command with the --user flag
