A lot of the endgame's implication is that the whole game was essentially a virtual training mission. It could have originally been planned as being entirely in VR, so that they could have had the environment change to something completely wild, like a medieval fantasy setting. They opted instead to have it be "simulated reality" where just the pawns and setting changes but the "spirit" of the original Shadow Moses mission was still at the heart of it, all controlled by the LA-LI-LE-LA-LU in real life instead of VR.

I wonder if it was kind of a nod to the MGS world in general being over the top with the crazy characters, sci fi superweapons etc even though that's the norm for the characters in series
